In fact, the supercache plugin stores information in it's folder under wp-content/plugins. This means that you really have to start from scratch if you change something. Most plugins don't do that, they only store things in a number of tables in the database. Especially if you start a site and add all the collected plugins by copying the plugins folder from another site, watch out, you'll have this problem. Always start supercache clean.
